I have been using flvtool2 to add metatag information to .flv files that I
convert from a variety of formats using mencoder.

However, one video gets corrupted (part of the screen has garbled and goes
solid green) only after the meta information is added to it.
The video is originally in wmv9 format. Any suggestions on what I can try to
fix it? the original movie is created in Windows Media Player then converted
with mencoder to flv

Here is an the project description :
FLVmeta aims to be a replacement for tools such as flvtool2.
It is able to inject all known metadata tags into the onMetaData  
event, as well as insert an onLastSecond event.
FLVmeta is written in portable C, it can therefore be compiled on a  
variety of platforms, including Linux, Windows, and MacOSX.
It is also fast and has a very small memory footprint.

The major AMF0 types have been implemented and some new features soon  
to come.
