One way around this is to make several smaller "Libraries" (maybe subdivided according to location, or subject) with one or two hundred books in each. But in all honesty, I cannot recommend Alexandria for a library of this size. It's just not stable enough, and it's much too slow for large collections. Perhaps you can try the alternative programs GCStar or Tellico. I am (once again) working on a new program (Palatina) which should overcome these shortcomings, but it will be many months before it is useful for ordinary users. I would like to be able to test Palatina on libraries of several thousand books when it's ready - may I contact you then to try it?
